Countess: There's no bad upgrade here. I've been using upgrade #2 if I get Villager out early to heal Countess, and #3 if I don't get villager early so Countess can heal herself.
Villager: Sooner you get her out, the better your Countess will do. Great buffs for Countess. Use #2 (Heal Hero) if you use Countess #2 (to make her attack faster). Use #1 (+1 Hero damage) if you use Countess #3 (to make her heal herself).
PEKKA (Giant is a good sub to try): I rarely upgrade her, but if you do, Upgrade #1 (Always Crit), then #3 (+6 damage).
Archer: .
Miner: .
MArcher: I've been starting with upgrade #1 - 3 arrows every 3 hits.
